Running a faulty motor WILL eventually kill the ESC and lipos if you aren't careful. If the motor is partially demagnetized, or other issue, it will pull increased current but this current will just be dissipated as heat. Also, this additional current will burn something out. Even if the ESC survives this abuse, it will definitely have a shortened life. Adding fans to deal with the heat is not the right solution, it just masks the real problem.
To truly fix the problem, you will need to find out the actual problem and replace that part. Otherwise, you will end up replacing everything.
