Assuming both have reasonable C-rates, I personally would go for the 6s 5Ah option. 6s @ 5Ah is 111 watt-hours, and 6s @ 3Ah (or 3s at 6Ah) is 66.6 watt-hours. Clearly the 6s 5Ah option is better.
The only advantages to the smaller packs is reduced weight and flexibility to run 6s @ 3Ah or 3s @ 6Ah.
