1- if you stick with the stock tranny there isnt much to it. just leave the stock throttle/brake servo for the braking. the shaft i think your talking about lockes it into first gear. i would recommend just locking it in second with some epoxy like poconomaxx did. and yes, a y-harness is required with the mechanical brakes.
2-mod1 is just a metric pitch. examples: 32p, 64p, ect. mod 1 is the biggest and strongest. if you are familiar with 1/8th buggys/truggys or the revo, they all use mod1 pitch gears. i wouldnt use the mad force stuff. the easiest and best thing i think is a center diff. its light and stronger as well as will improve handling.
3-not sure about the ratio but it should be on the forums somewhere.
