I'm going with an overheating BEC chip. Usually they have over-temperature circuits built in, and with enough voltage (even 12 cells), this can be triggered (they have no heastink and are insulated from cooling air). Once the BEC chip cools down, it will be able to operate normally, until it heats up again.
You shouldn't notice a difference in the temperature of the 9920 with a UBEC because the BEC chip is on the bottom of the controller, covered by the shrink wrap.
