I would go for the 4000mAH pack. You will be pushing the 4AH pack less than the 3AH pack. Plus you will want the longer run time of the 4AH pack.
A lot of people use the 9L, but you may even consider going with a 10L. The lower KV motor would let you run a larger pinion gear. The 10T I was running is on the small end of pinion gears. Mike and Tower only carry 5mm Mod1 pitch pinions going down to 9T. Also, if you did want to try a Truggy conversion, the higher kV motor would let you compensate for the larger tires by going down a few teeth..... maybe down to 10T. Also, the higher KV should give you a little better efficiency.
I took a rough measurement of the front and rear clearance on my Hyper 7. The front (after the lip-up) is about 0.9 inches. The rear is a little higher (over one inch).
